Jacob Ramsey was clipped by Ruben Dias in the box – but ref Craig Pawson waved away the coming together.
But he was told to go to the VAR screen and he then overturned his decision.
Pawson was shown one angle from behind Ramsey that made it look like a foul.
But on the Etihad big screens, a different angle was broadcasted and it made it look like Dias only got the ball.
It enraged the home fans and Pep Guardiola, who got booked for his wild complaints.
It looked to be heading for a draw but in the 94th minute Jeremy Doku beat Axel Disasi and put it on a plate for Nunes to tap in at the back post.
The win takes City above Forest into third.
