The Saints took a shock lead in the first half against the under-strength Gunners and Ross Stewart pounced on a defensive error to roll in the opener.
Arsenal substitute Viktor Gyokeres then popped up with the equaliser in the 68th minute.
It was his fifth goal in as many games for club and country as he tapped home from close range.
But Southampton weren’t happy to hold on for extra time as Charles received the ball in the box before sliding it into the corner as St Mary’s erupted.
