The strike completed a stunning turnaround after the South American giants found themselves behind at half-time.
Japan were the better team in the first half and took the lead when Kaishu Sano fired home a brilliant strike in the 29th minute.
However, Brazil regained control after the break and Casemiro levelled things up with a close-range header.
Martinelli then sealed the victory in the final minute of added time.
At the final whistle, one devastated Japan supporter was filmed taking his jacket off and throwing it to the floor while screaming.
He was then draped in a Brazil flag by a rival fan.
