Eli Junior Kroupi stunned the league leaders in the 17th minute as he put Bournemouth ahead from close range.
The hosts dragged themselves level in the 35th minute as Viktor Gyokeres converted from the spot after Ryan Christie handled the ball in the box.
The Swede found the net again midway through the second half but was flagged offside.
They were made to pay for the error as Alex Scott restored the Cherries’ lead after finishing off a sublime move which proved to be the winner.
The shock defeat leaves Arsenal nine points ahead of Man City, but having played two more games.
