South Africa booked a place in the last four after beating the Democratic Republic of Congo 1-0 in the quarter-final.
The Amajita also earned a berth at the 2025 FIFA U-20 World Cup following the win.
The keenly contested encounter ended 0-0 after 90 minutes.
Thabang Mahlangu scored the decisive goal in the 105th minute.
Nigeria and South Africa will clash at the Suez Canal Stadium, Ismailia, on Thursday.
