Cops raced to the child’s home on Byron Street after his mum, 32, handed herself in at Wyong Police Station on Saturday.
The boy had been dead for several days when he was discovered.
Superintendent Chad Gillies described the scene as “extremely confronting”.
He said: “It’s been confirmed the child had injuries. I am not going to speculate further on what those injuries are”.
The scene was so horrifying that emergency responders were offered support services, added Gillies.
The mum was arrested and charged with murder on Sunday morning.
Cops have launched a probe which will examine the mother’s saliva, blood, nail clippings and residue beneath her fingernails.
Neither the mother nor the child can be identified for legal reasons.

Cops say the pair had moved to the housing complex on Byron Street to escape domestic violence.
The mother allegedly has a litany of abuse and drug problems, reported the Daily Mail .
She was reportedly thrown out by her family for an alleged drug addiction.
Her own mother took out a court order to protect herself from her daughter’s abuse, as did another male relative, according to court docs.
She was known to police and had appeared in courts in Gunnedah, Mount Druitt and Penrith and just last year had her driver’s license disqualified.
The pair had been living in the housing complex for just five months but neighbours described the young boy as an “angel”.
Neighbour Harley Chislett, who used to babysit the young boy, was left devastated by the harrowing news, News7 reported.
He described the child as “the happiest kid I’ve seen around at that age”.
In a chilling admission, Chislett also said he heard what he believed was a typical argument in the days before the discovery.
He said: “I thought it was just a typical mother and son argument, just a bit of screaming and carrying on”.
A post mortem will be carried out in the following days, and the mother will appear in court on September 1.
